Wait, vm are running!
Even if Maxim shut them down is better not to flush the cache.
He probably get an inconsistent vdi!

I would delete the whole metadata dir (and cache dir if elsewere).
Considering

If sheep was running with these options on the disconnecter node

sheep -n /var/lib/sheepdog,/mnt/sheep/0,/mnt/sheep1

then

rm -r /var/lib/sheepdog/*

All the object in /mnt/sheep/0 and /mnt/sheep/1 are anyway going to be
reused.
