I had a look at WPKG 1.0 RC7 now and it looks like the algorithm is correct. It
saves the settings before the reboot is actually initialized.

Could you please specify exactly which version you used?

Assuming you use 1.0 RC7 I don't actually see the reason why this happens.

Right before the reboot WPKG should write the local wpkg.xml which will not
include all the packages which have been uninstalled already. If there is an
error writing the settings you will see a message like "Settings not saved!" in
debug log.

I will try to reproduce the problem on my test system.

Are there any dependencies between those packages or just 28 independent
packages?
