Writing wpkg.xml is one of the last thing wpkg.js does before it exits. So I really assume it exits properly. Any hint what could have happened? Event log entries? Do you get a full debug log of wpkg.js output for reference? > I expected the machine to shutdown directly after the wpkg.xml file was written to disk, as it usually does.
