Try running wpkg.js manually on affected machines with the /debug flag:

cscript \\path\to\wpkg.js /synchronize /debug


Hopefully, it will give you some clues.

Probably, your check conditions don't match (wrong file name, wrong 
Software/Add remove entry - double check that).
